Whiskey in the Jar is an Irish traditional song, so I guess any version is a cover. The Metallica version sounds to me like a tribute (or at least nod) to Thin Lizzy.

For a real treat I recommend the live performance by Gary Moore and Eric Bell (and Brian Downey!) at the Phil Lynott tribute in Dublin.

Chris Jericho's Kiss cover band, KUARANTINE recently released their cover of Kiss' song, "Love's A Deadly Weapon" which I found to be better than the original. Not taking anything away from the original, but I think that the song originally could've been a lot heavier and if they gave it to Eric Carr to sing over Gene Simmons' screeching voice he used a lot in the 80s. Plus Gene's bass sounds too sloppy on the original.

Joan Jett and the Blackhearts - I Love Rock N Roll is a cover. The original?
Huey Lewis and the News - Heart & Soul. The original?

Cyndi Lauper - Girls Just Wanna Have Fun. The original? (Warning: Kind of creepy)
And finally:

Soft Cell - Tainted Love. The original? (For the record, I like Marilyn Manson's cover better.)

As extra bit of trivia, Joan Jett, Billy Idol and Tiffany all covered songs by Tommy James and the Shondells (Crimson and Clover, Mony Mony, and I Think We're Alone Now) and two of those were parodied by Weird Al! (As Alimony and I Think I'm A Clone Now.)

Minty can bitch all she wants. It’s not metal. I heard this and was shocked as I love the original. Didn’t think you could do a good cover and yet, Manson pulls it off if you ask me
